Looks like I spoke too soon, If the volume icons are from internal volumes/partitions it does as I mentioned above, returns them to their original positions when GParted is closed.
But if there's one or more external volume icons displayed on the desktop, when GParted is closed all the volume icons stay in the top left positions.
None of the other icons seem affected, only the volume icons.
Creating some sort of template might be the only way to solve this annoying problem once and for all, but as I have no idea where to even start on something like that I guess I'll just pretend it doesn't happen for now ;D
