I think it has to do with how the scripts are executed.

Install Additional Software
gksudo sh /usr/scripts/lite-software

Remove Additional Software
sh /usr/scripts/lite-remover

On my system these two commands produce different fonts:
leafpad test
gksudo leafpad test
